Veronica Berglyd Olsen c28ac37df1 Rewrite index class (#1074) 
Rewrites the index class to use objects rather than dictionaries to store indexing information.
Moves the index instance into the main project class instead of the main GUI object.
Makes the project tree and project options classes private to the project class.
